Harmonize and describe linkage files

There are currently a bunch of different linkage files. Zoe has suggested that they be harmonized.

TODO:

• Conor: go through the ingest script and summarize what the script expects of the linkage file
• Zoe: Write a short blurb explaining what the linkage file is: what its format is, what it's intended purpose is, how it was generated, how it needs to be maintained, and anything else relevant. Explain what "harmonizing" entails
• Conor: Add Zoe's blurb to the README
• Zoe: Harmonize the linkage files and put them in the correct places as described in Set up the new permanent archive #1

@zoeps the script expects the linkage file to be a CSV that includes the following fields:

• ethica_id
• interact_id
• study_id
• data_disposition

It expects some records to have "ignore" or "cull" in the data_disposition field

Hi Conor,

In linkage file currently, I have:

• interact_id: 9-digit integer, broken down as follows, from left to right:
  1-digit to signify the city in which the user first participated 01 = Victoria, BC; 02 = Vancouver, BC; 03 = Saskatoon, SK; 04 = Montreal, QC)
  2-digits to signify the wave number in which the user first participated.
  6-digits randomly assigned

• plg_id: the unique ID assigned by Polygon who host the Health and VERITAS surveys. @bthierry-udm do we want to store this number in our linkage file? I think yes, even if ingest script won't use it.

• ethica_id: Ethica participant ID, as assigned by Ethica.

• ethica_start: Date and time of the start of data collection using Ethica

• ethica_end: Date and time of expected end of data collection using Ethica. A participant may have ended their participation sooner, by dropping out, deleting the app, or not activating the app.

• sd_id_1: The id of the SenseDoc device used. 1 indicates the first device used. In rare occasions, participants wore 2 devices if the first malfunctioned. In that case, there will be entrys into _2 fields.

• sd_firmware_1: Firmware for device 1

• sd_start_1: Date of first day of SenseDoc use. Only the days between start and end inclusively should be included in the final datasets, since data outside of this time period could be coordinator data collected when delivering devices.

• sd_end_1: Date of last full day of Sensedoc use. Participants are asked to wear the device for 10 days, though some stray from this request. There should generally be 10 days of data, but more or fewer days is possible.

• sd_id_2: The id of the SenseDoc used. 2 indicates the second device used by the participant. In rare occasions, participants wore 2 devices if the first malfunctioned.

• sd_firmware_2: Firmware for device 2

• sd_start_2: Start wear date of device 2. See sd_start_1 for details.

• sd_end_2: End wear date of device 2. See sd_end_1 for details.

Currently missing:

• data_disposition: In the old ingest pipeline, Jeff would make notes on data disposition based on what the actual data was- I can't include a note on this, since at linkage step, I'm not looking at actual data. Should I still have a field, all empty for it?
• study_id: I believe this is the ethica study id, and would be the same for everyone for each city + wave. Is that what you'd like?

Thanks for the detailed info @zoeps. Regarding your questions:

1. Yes, I think having the data_disposition field, and having it be empty, is best
2. Reviewing the code downstream, and some of the linkage files in the current permanent_archive, I think the inclusion of the study_id field in the code here is a bug. There's no need to include this field

Re: plg_id, we could indeed add it to the official linkage files, and I could read from these instead of getting to the tk_lut tables.
One note: this ID has seen changes and is now supposed to be unique across all surveys; this was not the case when Plg was using the old database structure and the same ID could be reused from city/survey to another.

Here's an update on fields in linkage table:

treksoft_uid: The non-unique ID assigned by Treksoft to a user. Used only in w1.
treksoft_pid: The non-unique ID assigned by Treksoft to a participant. Used only in w1.
plg_id: The unique ID assigned by Polygon who host the Health and VERITAS surveys. Only used in w3. @ConorLazarou would you want the 3 columns in all files?

test: Rows with a 1 value indicate this is test data by a staff member and should not be included in datasets

dropout: Rows with a 1 value indicate the participant dropped out. We CAN use their data, but should not follow up with them in subsequent waves.
