"extra" hole size for headers is 1.5mm drill + 0.51mm.
That leaves only 0.04mm gap between connectors on a 2.54mm header, below most tolerances, and violating the default design rules.
Alternative extra size:
We could use 1.5mm drill (same drill size) + 0.4mm ring thickness.
This equals to ~ 0.06in drill + 0.015in ring.
Rounding error would in the ring thickness quickly converts 0.015in -> 0.02in -> 0.51mm , which is likely how the non compliant extra size was added in the first place.
I replaced my workaround with 3x3 pin headers with your gerneric header, but when checking the layout I am getting errors eventually because of too big solder eyes.
